If one collected a lot of coins for tzadaka, but he has to pay a fee to convert them into cash at a coin machine, does he have to pay the difference out of pocket?

No. Anything that you do for the tsedaka cause doesn’t need to come out of your pocket. For example if you’ll ship them to Israel the shipment cost comes out of the tsedaka.
